Acid-fast staining is a commonly used differential technique that distinguishes between two types of gram-positive cells: those possessing waxy mycolic acids in their cell walls and those lacking them. In this procedure, carbolfuchsin is applied as the primary stain. Waxy, acid-fast cells retain this red or pink dye even after an acid-alcohol decolorizing agent is applied, whereas non-acid-fast cells lose the primary stain and are subsequently rendered blue by a methylene blue secondary counterstain.

Because a protective outer capsule does not absorb most basic dyes, a negative staining technique is typically used for capsule staining to determine if cells in a specimen are encapsulated, which serves as an important diagnostic tool for evaluating a microbe's virulence. In a negative capsule stain, a dye such as India ink or nigrosin colors the background without penetrating the capsule, leaving a visible clear halo around each cell without requiring the specimen to be heat-fixed. Alternatively, a combination of positive and negative staining techniques can be used, where a positive stain colors the body of the cell and the negative stain colors the background, rendering the capsule as a clear halo.

Endospore staining is a differential technique that uses two stains to distinguish endospores from the rest of a bacterial cell. The most commonly used method, the Schaeffer-Fulton technique, uses heat to push a primary stain (malachite green) into the endospore. After washing with water—which decolorizes the rest of the cell while the endospore retains the green stain—a secondary counterstain (safranin) is applied to color the vegetative cells pink. When viewed under a microscope, green endospores appear either within or separate from the pink vegetative cells, while specimens without endospores will only show pink cells.

Flagella staining is a specialized technique used to visualize flagella under a light microscope. Because flagella are extremely thin, the procedure first applies a mordant—typically tannic acid or potassium alum—to coat and thicken the flagellum. Following the mordant, the specimen is stained with a dye, most commonly pararosaniline or basic fuchsin, rendering the thickened flagella visible.
